Alright, I know that many companions gained through Templates do not have the ability to gain templates because of flaws, but I was wondering if specially allowed companions without such flaws are allowed to gain templates.

Yes they can, as long as they don't have animal mentality (flaw) they can pick up any talents or templates they have prerequisites to. However it is a pain to pick them up with one build point an adventure.
