Ok so the swarm rules state that any swarm effect or attack counts as an automatic attack vs any target they touch.  Does this mean they automatically hit and you immediately roll vs Vigor?

Yes that is what it means. Straight to Vigor if any part of the swarm is touching a target (unless the target is IMMUNE because of mage-craft item or simply can't be injured by the swarm, perhaps the target is Incorporeal or some other like condition).
